The 26-year-old Brajkovic rides for Lance Armstrong's RadioShack team. He is expected to compete in next month's Tour de France, where Armstrong will be bidding for a record eighth win.
Two-time Tour de France winner Alberto Contador (Team Astana) came in second overall. American Tejay Van Garderen (Team HTC-Columbia) finished third, 02:41 behind.
"Obviously there were some top riders who were not at their best," Brajkovic said. "Now I hope I will ride the Tour de France, this year or the next one. And one day, I hope I will be a serious contender there."
Team Sky rider Edvald Boasson Hagen of Norway won Sunday's seventh and last stage, a 92-mile trek between Allevard-les-Bains and Sallanches.
Boasson Hagen, who had been sidelined for two months earlier this year by an Achilles' tendon injury, attacked in the last ascent of the day and kept his nerves in the fast downhill to Sallanches.
Spanish rider Arkaitz Duran was second, followed by Russia's Egor Silin. Brajkovic, Contador and Van Garderen crossed the finish line in the same pack, 40 seconds later.
Boasson Hagen claimed his fifth win this season and was glad to be back on form with the Tour de France starting July 3 in Rotterdam, Netherlands.
Brajkovic captured the race leader's jersey from Contador in Wednesday's individual time trial and sealed his win in yesterday's stage to L'Alpe d'Huez. He responded to all of the Spaniard's attacks in the famous and punishing final ascent to the ski resort.
